The quote from my posting leaves out the next sentence (that 56
changes are required), which shows that this was obviously not a
serious suggestion. I included it to show how much work was
involved in doing what the OP literally requested, so that the
main point (files should be in texmf/tex/ and not in texmf/) would
be taken to heart.
Personally, I have left the "standard 56" as is, but have added four
new TEXINPUTS.*. One of them actually does search $TEXMF/ in addition
to $TEXMF/tex/ .
